Check this first because I did this.
Make sure your motor mounts are on the correct sides. I had mine backwards and fought with it for two days with the same problem you're having. The bolts should go in pretty easily.

If you do have them on correct. You can loosen the bolts to the mount where it connects to the block and wiggle the mount until the big bolt goes through. Then tighten everything up.

Are you using V-6 mounts? 350 mounts will leave that bolt hole about an inch off. Then the cursing will begin.

are you hitting tha ac box with valvecover?
there also is a left and right v6 mount, are frame pads v6 or other?
sounds like the mounts are crossed or you have 2 of one side
if mounts are correct it will pretty much drop in
i ran grand nat polyv6 mounts and sliped right in
even used a 350 pass side mount/v6 mount driverside on one car
to get vavlecover off ac box

How close is it? Like way off or just can't line up perfect?

cant line up perfectly. the mount hole on the mount makes the hole resembles a cresent moon.

i suggest a crossmember from crossmembers.com or summit racing i think has some for the 2004r/400 trans set up for dual exhaust too.
the 200 wont really work. or get a gbody (regal/monte/grand prix/malibu/cutlass and wagons) with a 2004r
also you could try later model(75-80)pass side valve cover to get off ac box
