What are these bumps on a TH400 case?

My kids' school / project vehicle = '69 Chevy C10. 350 V8 and a TH400 leaks like a sieve (in two days it would be low enough it wouldn't function). It shifted REALLY hard, but otherwise seemed to work okay. It was covered in so much mud-dirt-gunk that I couldn't tell where it was leaking specifically, so I pulled it, planning on replacing all external gaskets / seals, reinstalling it, and letting the kids drive it to school. Got it out, gave it a bath, and determined
    (1) it's been painted black, which leads me to think it's been rebuilt at least once) and,
    (2) that the modulator leaks vacuum, hopefully that's the harsh shifting, and

    (3) it's got epoxy covering these two bumps, I'm assuming that there are cup in there under the epoxy. The epoxy on the forward one is cracked, looks like it's been there for years.

Should I be concerned about the epoxy, or the crack in the epoxy? (this pic is not my trans, I stole and drew on it)

Thanks! I wire brushed the epoxy clean, checked the case for cracks (none) and put JB weld back over them just in case.
