Has anyone in here done this conversion? How much body work would be involved in doing this, and how challenging would it be?

Are you talking about removing a vinyl top? Is it a padded top? Once the vinyl is removed, the roof should need minimal work to be painted. The quarter window moldings may be different, to account for the thickness of the top.

Also, what year car are we talking about?

http://v8buick.com/showthread.php?t=75502. I wanted to do the same thing, I ended up putting on a new top. The vinyl had 1/16" padding on it. The hardest thig to do is covering the lower rear window piece. Once covered it kept on making air pockets. I think it was due to the 3M adhesive being used. I just kept on rubbing with a soft cloth. The other was folding the vinyl at the upper rear corners. The end result was a top that looked mint. I was more than satisfied because it is my winter beater car.
If you had rot in the trunk or under the rear seat you're rear window likely leaks. Mine did so I resealed it with ureathane. Worked really well. No more leaks.
It would be a good time to repaint the trim also if you decide to do it.
