You may just have to fold the pleats carefully to get them nested, especially on old tops; the material gets a little stiff and may not fold properly.
Bob, does it sit too high one one side, or all the way across? If it is just one side, you need to reseat the drive cable on the side that is too high. When the top is down, disconnect the cable, push top down into position, and reconnect the cable.
